What have you got configured for NAT settings in global properties? Do you have client-side NAT enabled for both automatic and manual NAT rules?
Automatic NAT rules are sometimes handled a little differently, and your rulebases are a little different with them. They can also be configured to do automatic proxy ARP if required. There's a possibility you've got something missing with your routes.
