That sounds odd, as shutting down your standby cluster member should not affect whether or not your remote access users are prompted unless there are serious issues with cluster configuration. Is your HA cluster stable?
Have you identified which gateway is causing the prompts (I'm assuming you have more than one gateway in your RA community)?
